does cpu level cap autonomy level? I got an E tier bot not gaining any autonomy that also has an E CPU so that might be the case
also is there any way to set minimum integrity level of parts for shopkeepers to sell automatically? I want them to sell just not the really beat up ones I want to fix first before flipping, also do shopkeeper sell at a preminum or am I better off just sell parts manually in batch?
I'm like 95% sure that the CPU level caps when training autonomy.
NOTE: trading down to a worse CPU does NOT lose autonomy.
(so if you go from S to F, you keep your 2 or 3 possible work tasks or whatever for that bot)
So (IMO) just put in the best CPU when training the bots you'll keep, then downgrade the CPU so they don't get a ton of xp every shift and require a lot of stabilizing later.

As for your question on selling things?
Dunno... I just disable selling whenever I get a shopkeeper (or 3 days after when they sell something I wanted).
DNS checkbox for the entire workshop in the bottom left so they never sell stuff.
Selling 100% repaired B-E class parts on the web? Sure, that's some money, especially early on.
Selling from workshop? I've never gotten enough to justify keeping it enabled for workers, or keeping parts to sell there.
I just sell myself for the $1-5 I get for (s)crap I won't repair.
